Is there a way to extract a custom entity note attachement link with Javascript?

The notes form is using the following pattern:

<server url>/notes/edit.aspx?id=<id of the notes>

You could use Xrm.Page.getClientUrl() to feed in the Server Url and do odata query to get the id.

or using

Xrm.Utility.openEntityForm("annotation","<id of the note>");
