It will be good knowledge for everyone who wants to setup multiple instances of Management Reporter on multiple instances of SQL Servers.
The answer is very simple. Create multiple Data marts or Legacy connections with each instance of SQL Server. Import the companies in difference data marts or Legacy connections. Then create security on those companies so that everyone can access to its own company.

I don't see how you can do multiple instances of MR on the same server because of the Management Reporter services. It's easy enough to put the databases in separate instances of SQL, but how do you handle the process service and the application service??
