We have a customer that used an underscore in their company id when they setup a new company. Is this going to cause any issues down the road when updating GP?

I tested this by creating a company with an id of w_r in my GP2013 test install. I then upgraded my GP2013 install to GP2015 with no problems.

No, you should not have problems with an underscore.
That is an interesting question, but we would have to believe that "if the application allowed it at the time of creating the database ID" then it should not be an issue into the future.
Having said that - note the quotes - we have never used anything but proper characters in the name of the database - that has been our company practice over the past 20 plus years. However, for the sake of interest and testing I did create a company and did not get any errors.
We have avoided the use of anything but characters and therefore have not experienced any issues - sorry if this is not what you needed, but more a comment on our practice.
