The EAN13 barcode is recording the item number and price, but RMS returns the standard price and ignores price levels and sale prices, therefore recording an incorrect price and quantity which the cashier then needs to override.

Hi, Melissa. Best I can tell the fact that the ILC is an ean13 should have nothing to do with it, as the itemlookupcode (and alias) are only text fields. You might check your items, and how your barcode guns are programmed. Also make sure you have no dupes in your ILC's and ILC vs Alias and aliases.
