I run automated backups every three hours during the day. When done to a local hard drive there is no noticeable lag at the registers on my hardware, which is nothing hot, but the server is recent stuff, not a dinosaur. I think I originally tried to backup across the network and it did cause slowdowns. So, I make local backups during the day and then copy the final backup to another PC on the network at the end of the day. I have a third layer of backup, where the network PC that gets the day's final backup writes it to a thumb drive once a day.
Another thing to consider, I finally went to a RAID 0, mirrored drive setup on the server. If the motherboard supports RAID, all it costs is a second hard drive. Hard drives are now so inexpensive that it was a no-brainer on last server upgrade. Luckily I have not had to rely on it yet, but from what I read (new ground for me), it should be a seamless transition if a drive fails.
