How can we handle advance payments received before invoicing and properly apply those payments to invoices later in Business Central Saas

You have two options:

1. In your order create a prepayment invoice to use the standard system functionality for deposits

2. Manually register the deposit using the cash receipt journal, or other system functionality you use to register customer payments. Once the final invoice is posted, apply the deposit you registered to the invoice, this way the remaining balance on the invoice will be less the deposit amount.
