There used to be some out-of-the-box SmartLists in there as well as a few I created. Now none. What would cause this?

I have security to the window. I've tried it as 'sa'.

Check Smartlist Builder to ensure your custom smartlist are there. If not and you have them on another client install export them and then inport them again. If you upgraded go back to you old instance, export and import them into your 2010 instance.
Does this happpen at all workstations?
Is this a terminal server?
Is GP installed on the server - if so, do smartlists work there?
Verify the set up of the ODBC at the workstation.
