When try registering one plug-in receiving Access Denied message even though having system administrator access and can register other plug-ins.

When are you getting the error? When you click on the Register button in the Plugin Registration Tool or when logging into the plugin registration tool?
Just in case, make sure your user account has been set up as deployment admin in the deployment manager.
This is, usually, an issue for non-sandboxed plugins:
community.dynamics.com/.../crm-2011-2013-understanding-and-adding-the-deployment-administrator-role
User should be deployment admin. Sure you wont get error post that. Also try with some other user (admin + deployment admin) and see if this user is corrupted.
