I am in the Stock Count Entry Window trying to process my new counts in inventory and GP is not responding. How do I fix this? If I close GP and do a reboot will my stock count still be available?

I have had the GUI part of GP appear to stop and say it has stopped responding when it really hasn't, usually when several records and tables are being accessed....updates, stock counts, reconciles etc....as long it it hasn't crashed or closed on its own...it is still working in most cases.
As stated before...depending on how many records and sites will determine how long it takes to run.
I have also been know to use the server for these larger processes as it has more robust hardware than most work stations.

It wasn't processing because GP stopped responding. My IT department had to force a restart.
When you select "Start Count" in the Stock Count Schedule window on a specific date, GP takes a "snapshot" of the inventory quantity as of that date and time. As Tami says, this could take some time. Don't give up on the process.
depending on how many items this can take a while
