When we take a prepayment on a Sales Order, it is not allowing changes to the lines in the sales order after the prepayment is made. Does anyone know how to do this?

Yes once the prepayment for the line is done, You cannot go below the amount that was prepaid. You can decrease the quantity, but increase the price, or increase quantity/price.
anyway it is easier to add a new line, in case something needs to be added to the order.

Would be great to know what You wanted to change.

You can post a Prepayment credit Memo, to cancel the prepayment, and do the changes that You need, and issue a new prepayment invoice.
