I need to add some information to the contact entity. This is exposed as a web API through Azure API management. What is the best way to do a nightly sync.
Through a Azure webjob that run every night, or any other way?

If your execution won't take more than 5 minutes you could use Azure function or Flow as both will cost you much less than (both have free limit) web job or other cloud based approaches.
Please provide a bit more detail on what sort of update you are planning to do
