New Security Inheritance Settings Not Included in Solution

My client has recently updated a few security inheritance settings from default to Direct User (basic) access level and Team privileges, however the inheritance setting does not appear to be a part of the solution. Has anyone run into this issue? If so, how have you included these settings as part of a solution? Your help is appreciated!
