Analytical Accounting financial reports incorrect when AA is used on recurring intercompany batches

I have a client using GP 12.00.1745. We have had several occasions where the MR financials are incorrect. We find that the GP financials are correct for the same period. We have narrowed down that the culprit with the MR financials is that they are using Analytical Accounting tables for reporting. The AA tables are not updated correctly when an Intercompany transaction is posted from a recurring batch. I have been able to run the AA scripts to fix the missing data from the AA tables. This however seems to be a recurring problem. Is this a bug with with GP? Would a service pack or upgrade be likely to fix?
