Question about CRM e-mails User, where are they stored at

If the emails are sent using workflow, the sender of the email should be defined in the Send Email step of the workflow.
If they're sent using code, you will need to check the code of the appropriate component
I'm not sure what your question is.
CRM doesn't have any email capabilities, so it passes it all off to either a users outlook with CRM addin or using the CRM email router.
There is a new server side sync in CRM 2013

When an email is sent it creates an email record, you can see all these if you do an advanced find on emails

If you are referring to Email Activity record in CRM, then you can go Activities.
If you are referring to Email, basically CRM doesn't have Email function without any email protocol method, such as Email Router, server sync, Outlook, so the email basically is still stored in the each mailbox. If you set incoming email to user, then CRM will convert email in the mailbox to store to the CRM Database.
