When modifying a report like PO confirmation report, would it be possible to have different form layout by legal entity?

Sure. Just create different designs for your report, and set them up in the Print management setup for each company.

Accounts receivable - Setup - Forms - Form setup: click Print management:
So now Free text invoice printout would use the report design caller Report on report called FreeTextInvoice. This setup is company specific, so you can set it up differently for each company.
When you define the print management for certain document for the first time, just right click it and select New.
