I have my Dynamics integrated with SharePoint and I am hoping that I can change the default option of Yes to the Overwrite existing files option.
Side question, is there a way to remove the new button on the upload sub-grid?

I got two questions from your description. One is to modify "Overwrite existing files", and the second problem is to remove the “New” button. I think the first problem is currently not modifiable, this should be a setting item that belongs to syncing to SharePoint, so it is by design. For your second question, you can try hiding the "New" button using ribbon work bench.

steps:
1.New solution->add existing->table->SharePoint Document->publish
2.open the ribbon work bench ->import solution->select “New” button on the sub grid bar->right click ->hide->publish
