I want to delete about 20000 items by departments using QUERY.

I agree with making these items inactive if they have previous sales...but if not then the best way I have seen to properly delete them is via a third party app from Digital Retail Solutions called DRS Tools. You would be able to select your sub-set of items by Dept, Cat, date, etc.
