Hi All,
Sales invoices when mail, going into junk.
Has any set-up which is effecting this?

I don't think AX has anything to do more than sendEmail.
if email address(From) is in trusted contact list, it should be going to inbox.
Is below navigation has anything to do with this?
System admin -> setup -> System -> Email Parameters.
Is this effect this?

Whether an e-mail goes into the Junk folder or a SPAM folder is a decision made by the receiving e-mail server (Exchange?) or the receiving e-mail agent (Outlook?). Unless it's your e-mail server or client, there's basically nothing you can do about it.
There are some things you can do to increase the "reputation" of your domain, such as SPF/SenderId, but there is no guarantee that the receiving server/agent will care about any of those things. Unfortunately, there is no Internet standard for anti-SPAM or reputation management. Everyone is fending for themselves and doing whatever works for them.
Which ID you are using to send the mail.
Just try to change the sender mail ID to Sales Person Name and check if it helps...
