I started check links for only two payable tables and selected to report on Screen and File. A few minutes later I got the following error:
"cannot access this report because dictionary containing it is not loaded in dynamics gp"
What is causing this error and would it create issue to my users?

You won't be able to tell. If it is still an option, I would roll the database back to a back up. You can't be certain of anything that changed without the report.
How do I know if Check Links has run or not? I did not see any reports come up on the screen.

That error comes up when a report has been modified and the workstation you are on does not have access to the modified report.
Modified reports create their own dictionary file, dependent on which product within GP they originated from.
If your Dynamics.set file is not pointing to the modified reports dictionary and your Alternate / Modified reports setting is set to Modified, then you will get this error.
To resolve you need to either:
- Take off access to the modified version of the report (Tools --> Setup --> System --> Alternate / Modified Forms and Reports. OR
- Point your Dynamics GP set file to the modified reports dictionary location.
