Hi, I think you can do whatever you want in the on-premise version including adding feature in your database. As long as your process is not stopping CRUD process, it should be okay. Performance degradation is depend on your hardware spec, if you adding more process of course you will have trade off with performance.
Upgrade to new version. The next version of CRM is 365 which is online version. So you can't do that anymore on online version.

It is not document that if CDC is supported or unsupported for CRm 2016. I would suggest to enable it on your dev/ test environment, perform some testing and if all goes fine enable it on production. For upgrade, you may need to redo it as upgrade changes the db schema as per the upgraded version.
