Previously we were on Dynamics 365 on prem version 8.2 using version 8.2 of the plug in registration tool.
Now that we migrated to Dynamics 365 1612 (9.0.23.7) on-prem, should we use the latest stable version of the plug in registration tool 9.1.0.20, or version 9.0.2.22 - we are confused if we should use 9.0.2.22 over the latest stable version because perhaps the version number of Dynamics 365 and the Plug In Registration Tool should match or match as close as possible like in the past (i.e. in the past we used version 8.2 of both).

I believe you read the message in the wrong way. What was said in the post is related to the update of the Plugins assembly and not the version of the plugin registration tool. You should use the latest and greatest.
That's great, however if I upgrade to 9.1.0.20 do I need to fear my steps will be deleted?
