I have implemented calculate price plugin on the opportunity, quote and order and disabled the system calculation now when I create the opportunity and opportunity product everything works fine but when I try to convert the opportunity to quote in the quote product whatever calculation we have applied is not taking effect. it's showing the extended amount value without the deducting manual discount but when I open the quote product now this will get calculated again and shows the proper value.

Hi Erhan , Yes I have disabled the default calculation Microsoft provided and deployed the calculate price plugin as shown in the link. here also I have implemented the method to calculate the discount for each product but it's not happening when creating but later when opening particular record it updates correctly

You disabled the calculation in a way that Microsoft provides, didn't you?
