For the custom service group what are the considerations to turn auto deploy to 'Yes', and is it relevant in D365FO?
What are the merits and demerits of that, could someone provide any relevant document, please?

I may be missing something, but I don't think that it's relevant to F&O anymore (the documentation page is for AX 2012).
Can you please test wherer the service group doesn't get deployed with Auto Deploy = No? If so, the question will be how it can be deployed. I'm not aware of any way - the solution for AX 2012 isn't applicable to F&O. Therefore I would rather expect the property to be ignored.

According to this link, it is auto deployed, but I see some standard groups set to yes, maybe just for the backward compatibility...
I created a custom service and a group and they were auto deployed.
