I had CRM 2016 Update 1 and successfully upgraded CRM to Dynamics 365.
But I got some problems with my custom business process flows.
I had custom business process flow for leads and opportunities (all of them used my custom BPF).
After upgraded my BPF was changed on systems BPF (like Opportunity Sales Processes or Lead to Opportunity Sales Process). My BPFs left in CRM and were active. Why did this happen? What should I do in the future when I will upgrade CRM to control that?

I guess this happened because Microsoft did major changes for BPFs with Dyn365.
This blog states a reason that could have caused your BPFs to be changed or active after the upgrade process to workaround the problem with missing or new fields.

In the future I would test the upgrade on a separate machine to analyse what kind of impact the update could have.
Then you can take manual or programmatic measures to deal with changes.
Finally you could always raise a support ticket with MS.
