We are using budget control in our current project. We are having budget on account-dept-cost centre. There are certain cases where account does not have budget but user would like to be able to post the GL entry based upon approval of manager. Budget transfer could be used for purpose, but it is too much of hassle do budget transfer for every single transaction.

Hello Sraj,
Have you tried working with over-budget permissions? They do not depend on a workflow approval but if your accountants prepare the journals use the "post and transfer" function to transfer those transactions that are not ok into a new separate journal that is subsequently be approved and posted by your manager who has the over budget permission that would probably be a feasible workaround.
As an alternative, have you considered using signing limit policies available in the organization administration module?
