Dynamics GP out of the box cannot tax at the header level, it always calculates at the line item level. Perhaps Avalara can do something different, but I suspect that answer to that is no, otherwise, it would have an issue with storing the data in the way that GP needs it for each line item.
If my mind serves me correctly, Avalara's Tax Calculation is designed to look at tax rates across jurisdictions and whether a product/service is taxable or not. However, the rules for tax calculation are setup in Microsoft Dynamics GP as to whether you want taxes to be calculated based on customers (location/shipping method based) or based on item. They are simply applying the rules based on your Microsoft Dynamics GP setup. Also, and as far as I can remember, tax calculations in Microsoft Dynamics GP are reflected at the line item level, but rolled up to the header level. This is to allow you to distinguish non-taxable products and services from the traditional taxable ones. I don't know that there's a way around this as this is working by design.
