We found many un-traceable transaction with the reference name of 'BOMRCT-XXXX'. I need to trace that from where are they coming from and what will be the impact of these transaction.

These typically are auto generated General Ledger adjustments when an item is sold or consumed from inventory and the cost of the item's receipt layer is subsequently changed. Below is a link to a good article with a few detailed examples of how these are generated.

First , I do not found specifically GL btach TRX Description like "BOMRCT-XXXX" in the given link.
Second, We can clearly see the difference between module to GL because of these unexpected GL TRXs.
And how can we kill this difference?
Do you have Historical Inventory Trial Balance activated? If so, I would expect the SEE30303 table in SQL would have some helpful information to track this down. (You may also see the activity on the Historical Trial Balance itself.)
