I have tried a number of troubleshooting steps in resolving this issue.
.Net 4.6
Windows Identity Foundation 3.5
User account I use have Sys Admin role enabled
Tried PluginRegistration which was downloaded from Dynamics 365 SDK, How could i resolve this issue?

You must download PRT version 9.0.0.7 using nuget package manager, you will not be able to connect using your version of PRT

Yes 9.0, but when my instructor tried connecting from his workstation he was able to connect with out any issue.
Is it something with 365 SDK latest version? any way i can fix this issue?

which CRM Version you are using.
If it is 9.0 then there is problem of authentication.
