It is possible to set a custom currency as currency base?

Yes, but only when you create a new instance, when you do, you can pick or create a base currency. Once an instance has been created you can't change the base currency.
You can't change the base currency of a CRM organization.
But still you have options like:
1. Go to settings>>Administration>>System Settings>>Set default currency as Custom Currency
2. Ask users to change currency in their personal options
3. Create Business rules on Account/opportunity/Orders etc. and set default currency as custom currency
