Is there a way in GP security or a third party product that will allow you to restrict customer lookup for only a certain class. For example user A can only lookup and use customers in class A. This functionality does not seem available in Field Level security.

Digital Guru, a small but good team of people, have this. And it is inexpensive.
I have it in use at a major client. Certain users (actually several classes) can only see certain customers.
They also have one that allows certain customers to buy certain groups of parts but not others.

I'll be watching this post because it seems to be a much desired feature. Here is an option I have used. It's certainly not perfect - but it's a start until a better solution comes up.
Download and install SmartSort by Ethotech (it's free) http://www.ethotech.com/?cid=5&pid=150&ct=Products&pt=SmartSort.
If you do have Modifier/VBA you could disallow a user to type in the Customer ID not related to his/her allowable classes via VBA. The method above is easy to overcome, but for my clients, it was a convenience thing rather than security.
