I run allocation and it created journals. I create another transaction/voucher and run allocation on and it picks up the new transaction and creates new allocation, it does not pick up the old one posted, why? Is there a flag on any of the GL tables that tells the allocation process not to touch the one already run and if so what is that flag/determinant?

Allocation are done based on the date and remaining amount in the account. For example till 25th of May an account of which rule has been created has 100Rs in it, it will allocate the transaction based on the rule that has been created.
Note if you have posted the allocation journal, the closing balance will be zero but if you haven't post the journal, and the account has new transaction of 10Rs, now the account balance has been changed to 110. The allocation will be done based on the 110Rs.
