I am looking to populate the email address automatically for customized entity. For example, when open account, click activity -> email, the user's email gets auto populated, like the below, that is achieved from JS, or it is built in setting?

When you click New Email from your custom entity, I assume the custom entity is being set as the Regarding object? Are you trying to make your custom entity an email recipient like a contact, account or lead? If so, I /believe/ you want to click 'Sending email (If an email field does not exist, one will be created) †' on the customizations. Just a warning, this can't be undone. I'd suggest trying this is a test environment naturally.
When you enable that option, it will enable the Send Direct Email button on your custom entity, and you'll click that to get an email to your 'custom entity', to the email on the record.
