So in the personal options the first option of "Default Pane" and "Default Tab" have the value "Default Based on User Role"
Can someone explain this? Does it tie to security roles somehow and is there a way to set these defaults?

As I know, yes, this is tied to the User Security Role (if you choose the first one, that is 'default based on user role', otherwise you can also choose based on the sitemap.
If you choose the default based on user role, CRM can only set by the default role vs default sitemap, so in case the users have different role and with the custom security role, there will be no control for this, you cannot set the default pane, for example for the Custom Security A: Campaign Officer to Marketing, for example or you set the Vice President to the new Sitemap area, organization for example.
Those are mapped based on the system role + system sitemap.
