Employee is working in two different states and we need the have their wages reflect the pay and taxes to two different states. What is the best way to handle this issue

Yes, i would set up different pay codes for hourly vs salary

But what if the time is split should I setup another paycode? Some are salary based and other are hourly?

During transaction entry, you can change the state using the detail screen. Take a look at the screenshot below.
