I have to agree with Ian on this one - I have had much better luck clearing the databases via SQL and then using the cleanup tools to clear the records from the Dynamics databases. Not sure why this is - but - this has become my preferred method.

I've had numerous problems deleting companies through GP; I find better results by deleting the database via SQL Server Management Studio and running the Clear Companies script at the bottom of this article: support.microsoft.com/.../855361

You can delete the company within GP.
Administration >> Utilities >> System >> Delete Company
Use the Delete Company window to delete an existing company. After deleting the company, delete the company’s database from Microsoft SQL Server.
