I've been there.
I've found that the best practise with updating / replacing the css files is to keep the "Web File" and just change the associated css file.
I do this through the Preview Editor by selecting the bootstrap.min.css child file and then uploading a new css file.
This keeps the same file name and replaces just the css file.
If you go to Portal > Content > Web Files > bootstrap.min.css you'll see the last tab as "Notes".
Inside Notes you will see a version history of all the css files you have uploaded to the boostrap.min.css.
You can then edit, delete, download as you please.
When you install a portal it installs a set of starter files. Perhaps you could create a new portal trial and get the files from there?
Hope there is a better solution. I have no idea how to make it look the way it used to. That makes me wonder how the original formatting was achieved if there was no default one.
You will need to upload a new file because there isn't a default one!
