I added a new company to MR using the Console and I can view the company frm within the Report Designer.
The new company has the same GL account structure, but a different functional currency (Canadian Dollar). When I change the Company name in any of the report building blocks to the new Candian company no data is produced. This is the same for all reports.

Are you using the DataMart or the Legacy connector to your GP Databases ? Is that your only company that uses Multicurrency or did you have that already enabled before setting up the new company ?
According to your MR 2012 version, this seems to be a fairly old release (RU4)... see this link about MR versions :

There has been known issues in the past with MC enabled in GP and I'd strongly suggest that you look for updating your MR 2012 to the latest CU11 Hotfix 4. Older versions of MR using the DataMart were not supporting the Multicurrency features..
