Whoops! Should have read your post more carefully...I got mixed up with the POP30100/POP30110 tables (Purchase Orders). The Routine to push POP10100/POP10110 is as I said.
You're talking about POP30300/30310 (Receipts). Receipts get pushed to History table as they are posted. The receipts table doesn't care where the PO's are since POP10100/POP30100 and POP10110/POP30110 are matched tables and unioned in dexterity/sql.
If check links deleted all the records POP30310 then my original premise of missing/deleted POP30300 records causing deletion still holds. Also, check links might reference POP10500. Still makes no sense...

Good point. Hey that is why you create test databases. Try something out and see if it smokes. I will give this a try.
One options would be to check the check links stored procedures and to check on condition which issues a delete statement.

Unfortunately Check links stored procedures relating to POP is not converted to stored procedures or the list at the links needs further updates. Scanned for existence of POPCL*.* stored procs - there were none.
The next best option would be running check links with Dex SQL Logs turned on.

That is what is so strange. The POP30300 table is full populated and many of the PO's in the POP30300 and POP30310 tables are still in the POP10100 and POP10110 tables. There are no records in the POP30100 and POP30110 tables. I have script in place that will restore those two tables but I find this very odd. If need be I will restore the entire company database to a test company and then copy from test to production.

The only time I have seen check links delete records from POP30310 is when the header record in POP30300 has been removed or is missing.
The only way records get into POP30100/30310 is via the Remove Completed Purchase Order routine (or someone with SQL skills and little Dynamics GP knowledge).
Is there anything odd about the PO Numbers? Special characters?
