Yes that's correct . Changes made from UI are stored in DB that's why I made comment above in my reply to use VS to keep everything consistent because you might have other custom roles created as well through VS .
Yes, it seems we can remove reference from standard role from UI. But this is kept in data? Not AOT (metadata), right?

You can not remove duty/privilege from the existing roles. Making copy of existing role and doing changes from visual studio is a good option to keep everything consistent.

You can't remove duties and privileges via extensions from roles. Instead, you need to copy the role and remove duty from the customized role.
Another option is to use "Remove reference" option from UI to remove duty or privilege from role, but you will need to sync. this operation to all environment (DB copy or manually) www.powerobjects.com/.../
