Mahmoud has provided you with good suggestion, I hope this works for you.
When ever you enter a shipment / invoice you are always able to choose the amount of the QTY that you are receiving - the user is in control "most of the time"

What is the cycle that you are working on ? When receiving goods, you supposedly enter a "Shipment" from the receiving transaction entry window , right ?
If so, proceed and go to Transactions > Purchasing > Enter Match Invoice. On this window, you may pick the item first, then choose the original shipment enter in the first step, you have a field for the quantity invoiced in which you can enter the "partial" or "full" quantity shipped.
