I am interested in a step by step guide to configuring EFT in AX 4.0 SP2 for vendor payments. Any help would greatly be appreciated

Mindaugas Poclus has authored a good cookbook. It's called "Microsoft Dynamics AX 2009 Development Cookbook". One section inside the book is about how to setup EFT and related customization.

would AX2009 and AX 4.0 have the same EFT process and configuration?

Yes, the book is on AX 2009, but the EFT implementation is identical in both AX 2K9 and 4.0.
