We have managed to setup an automatic synchronisation of products (items) to CRM. However when products are deleted from Financials they are not deleted from CRM, is this by design does anyone know?

Currently it is by design. Update being rolled out currently brings capability to manage deleted records in Coupled Data Synchronization Errors page. There you'll find a set of actions which you can undertake for coupled records deleted in Financials or in CRM.
