accidentally delete Dynamics Log file in SQL Server. Try to Login into GP so far ok, no error was found.
is there any effect of the log file been deleted?

If the file was delete it should be in the recycle bin have you checked there? Richard is correct that the file cannot be deleted if in use as you would receive a message. The LDF file only contains transaction data which is wrote to GP anyways so you still should be ok.
Are you sure you have the correct log file? The log file is in use as long as SQL is running you would not be able to delete it nor can you bring the database back on line without it. Go into SSMS and check the properties of the DYNAMICS database. This will tell you the location of the data(mdf) and the log(ldf) files.
