How do I remove some of the different navigation links ? some of them wont delete even if removed from the configuration mode.

You have to create or Update a menusuite for removing Navigation.
Using Configuration mode you can Hide/Show whole department menu.

If you are using RTC version then check the profile/role center assign to user .you can remove the unwanted links for that role center/profile
If you are using classic version then you need to change in menusuite.
