We are experiencing very slow performance every 3 days and have to turn off Management Reporter and restart. Everything is fine until day 3.
It appears to be from change tracking.
1. Is there something we should be doing with the log file after auto_cleanup start?
2. I noticed that changes are tracked for GL10000 and GL 10001. If we really only care about posted amounts for our reports, can we turn change tracking off for those tables. These tables have about 250,000 records in a change tracking table with auto cleanup set to 3 days.
3.Is tracking GL40000 necessary for Management Reporter, that has nearly 80,000 records in Change tracking in three days.

This thread popped up recently, when I was searching for another, and I thought adding some specifics to Natarajan's response might help you understand the necessity of change tracking.
The GL10000 and GL10001 table are where Dynamics GP stores provisional (unposted) General Ledger transactions. One of the features of Management Reporter is producing reports which include provisional data. So, disabling change tracking on these tables cannot be recommended.
The GL40000 table contains GL Setup information, and the NJRNLENT field, or Next Journal Entry would constantly be updated, which is why there are so many records related to this table.

I updated Statistics on table SY40100. In test this did help, quite dramatically on the run time. If you just ran a year end close process, it may cause this table to have indexes that are not effective.
Updating statistics on the individual indexes did not seem to help that much, but updating statistics on the whole table fixed our problem.

I would recommend opening a support case to troubleshoot the issue.
My question was not about companies. We on only have one company. I was asking if we could turn of tracking on GL10000 and GL 10001, since we only report on posted items, and ChangeTracking is being populated at a 90% rate by items we don't even report on. We are having terrible Management Reporter performance,, so we need to do something.

please make sure change tracking must be on for all companies at the data base level so that data mart refresh process done adequately.
if you add any new company then you need to Reconfigure change tracking so data mart get refreshed
