Adding a custom JavaScript "file" to the Portal

I've written some JavaScript to go into the portal as it's the only way to make something work.

The code is too long to go into a snippet, so I need to put it in a file and upload it then refer to it.

I've tried adding it as a web file, and adding it to the notes field (removing the .js from the end as recommended). 

But the file either appears as an attachment, or doesn't appear at all.

How do I put the code into my page?
