Once an employee has successfully completed a course, is there a way for the system to automatically generate a physical certificate which can be printed and issued to the employee?

I have looked into this previously as we wanted to do the same thing, once the employee completed forklift training or whatever course, to have their name on the certificate to present to them but unfortunately there is not an out of the box solution to this currently that I found. You can set up the Certificates to where you can track them in them D365 and have them renew when needed but it won't generate the type of certificate you need that is printable, etc.
If you set it up as a Course, you can print out the confirmation that the employee is registered/signed up for the Course but this might not meet your criteria. This is at least another option you can explore.
Once you have generated the cert, you can indeed save the certificate for the employees though in D365 as an attachment or Sharepoint URL for easy tracking and storage. But you would still have to customize the actual paper/printable certificate in another program or have D365 customized for this by a developer.

Just like Meredith have said, you can not have the certificate printed out of the box. You can, with the help of a developer design a certificate template which can be dynamic. This will pick the staff name and append to the certificate, which can further be sent automatically via mail to each employee.
It not available out of the Box, but is is doable.
