We are attempting to implement some user tracking functionality within a portal. The goal is to be able to track what articles users clicked on and track the URLs. Any ideas?

I take it by user in a portal you don't mean your CRM users but rather your customers who are contacts within Dynamics 365.

Both ClickDimensions and Dynamics 365 for marketing have this functionality as will other marketing options (the ones I listed are just the obvious ones).
