After fresh RMS 2.0 installed,
1. Install SP2 - KB N/A
2. Install SP3 - KB N/A
3. Install FP1 - KB982484
4. Install SP4 - KB2468453
5. Install FP2 - KB2727850
6. Install FP2 Hotfix - KB2784931
7. Install FP2 Hotfix - KB2735491
8. Install FP2 Hotfix - KB2805279
Am I missing any Hotfix or is there new updated Hotfix came out?
My current RMS version is 2.0.1003

There is also a new CUMULATIVE UPDATE 5 (CU5) (v2.0.2000) and a Hotfix (Retail2.0-KB2934369, v2.0.2002) you have to install those after installing FP4 and its subsequent Hotfixes
I haven't had that problem. It sounds similar or the same as the problem in this thread though: community.dynamics.com/.../90857.aspx
The SQL Server 2012 CLR Types and Management Objects were added in FP2. You could try installing the earlier updates first instead of going straight to CU5 and see if that makes any difference.

I installed #12 - CU5 - Retail2.0-KB2887502, the installer added...
+Microsoft System CLR Types for SQL Server 2012
+Microsoft SQL Server 2012 Management Objects
Right after installing the SQL binaries above, the installer displayed...
"The expected version of the product was not found on your system."
Store Operations Manager still displays version 2.0.0.126.
Any ideas what is missing to properly upgrade to CU5?

Microsoft Dynamics is standardizing the naming of all service updates to “Cumulative Update.” To be consistent with the rest of Microsoft Dynamics, this update for Microsoft Dynamics RMS 2.0 is Cumulative Update 5 rather than Service Pack 5. This name is also more descriptive as the update is truly cumulative: it can be installed directly over RTM (or any subsequent release) and includes all changes made since the original release.

We decided to upgrade to the most recent update, so if I am running SP3, I should just apply CU5 and hotfix 40 (KB2934369)?
I assume CU5 has FP1+SP4+FP2 updates on it?

Will update stores first per your suggestion, we do have a lab with 3 stores with 2 POS registers each, will test per your instructions.

If you really just want to go from SP3 to SP4 (SP4 is over 3 years old now) you would install FP1 (KB982484) and then SP4 (KB2468453). To get the most current version you could just install CU5 and then Hotfix #40 (KB2934369)
As far as whether it's necessary to update HQ before the stores or vice versa I'm not sure so I'll let somebody else answer that. We only have 2 locations so I haven't had to worry about that.

We have 23 stores with 2 or 3 computers at each locations. It only will take about couple hours. I did update stores first, so stores that did not update yet, they can still communicate with the server. Make sure to backup your data first!

Following up on this thread.
I am running RMS 2.0 with SP3 on 25 locations and one central HQ server.
I need to update all locations with FP1 - KB982484 and SP4 - KB2468453, but I am not sure on the order.
Since the update has to go to 25 locations, do I need to update all 25 locations first, then HQ server? Or, HQ server first, then 25 locations?
Issue is timing, I don't think I'll be able to update all 25 locations on the same day, thoughts?
