I have a situation where user has purchased item with product dimension (serial number) and we have created a sales order where we do not used the serial number for that item. Now my requirement is to remove that serial number for that posted transaction.

Did you change the tracking dimension group by force? This is the reason why you would not do this.
You need to revert the dimension group to one with serial number and remove that item from inventory and then put it back to non serial.
When that is done you count in the item. You might want to do inventory closing first if you are using other then standard cost.
